You are right. September is one of the worse weather-months for Thailand. Theoretically an exception would be Ko Samui: being on the eastern seaboard it has some protection from the south-west monsoon that is affecting Phuket, Bangkok and, unfortunately, Chiang Mai.
On balance personally I would choose Ko Samui (in spite of my obvious bias ;o)) but of course there can never be any guarantees when it comes to the weather.
