Hello and sorry for the late reply.

I travelled around Japan solo and really enjoyed it. It is good if you can speak a little Japanese as most people there cannot speak English (apart from hotel and guesthouse workers, who speak to foreigners a lot).

I think your best bet is to book your flight and probably your first night or 2 of accomodation in advance and then take it from there. If you're flying to Tokyo and need a cheap but nice hostel, I can recommend Juyoh. Single (private) rooms start at around 3,200 yen.

Transport links are fantastic. The Japanese motorway is often bordered by high walls and so you cannot always see much. The Shinkanssen (bullet train) is superb. It offers great views of the towns and countryside and is comfortable, reliable, clean, quiet and fast. Great fun! Book your freedom ticket before you get to Japan and you'll get it much cheaper.
