Usually the "best time to visit" and being chok full of tourists are one and the same, regardless of the destination. For example Tokyo is particularly stunning at the end of March/beginning of April when Hanami (cherry blossom season) is in full swing. But adversly you will be surrounded by visitors. That being said, and with around 36 million people living in the greater Tokyo area, you are rarely alone in Tokyo! It's a busy old place.
Good climate is also a personal thing. Mid-summer is very hot and humid (July/August) with June being the wetter "rainy season". I was there last June and as i am from the UK it did not feel excessively wet to me. There isn't really a bad time to visit. If you don't get on with hot/humid then probablty best to avoid mid-summer. Also worth trying to avoid the Golden Week (end of April - beginning of May) as lots of things are closed.
