Perama is a good bet - they can organise an overland trip to Flores (lots and lots of bus journeys!) and a boat tour, which takes three days and two nights one way from Lombok to Flores via Komodo, and two days and one night via Rinca on the way back. You can just go one way if you want and fly in the other direction. I really enjoyed the boat tour - in my opinion it is much nicer to travel in the fresh air on a boat with lovely scenery than on a stinking hot cramped bus! Other options include other boat trips that you can book from Lombok, and packages that involve flying both ways. Some travel agencies in Kuta arrange these. I know that the one a few metres up from the Perama office on Jl Legian (towards bemo corner, same side as perama) advertises them. You can fly to Sumbawa or Flores make the boat trip to Komodo I think, or fly to Komodo and do a bit of a tour around there for a few days. There are some different options.

Flores, I just have to add, is absolutely stunning and definitely worth making the effort for.
