Mate, don't ever use two passports anywhere in Asia. Just use the one. You will immediately come under close scrutiny and suspicion if you attempt to use two. You obviously have Australian citizenship in order to get a Oz passport. You are now only allowed to use the Australian passport when departing or re-entering Australia.
I can't see any way out other than to return and get the Thai visa re-issued into your Australian passport and USE JUST THAT PASSPORT - AND NOT ANY OTHER.
My mate ended up in Thai security interrogation for five hours in 2006 for attempting to cross from Burma back into Thailand when using different passports (Canada/Oz).
